It seems that Vanny/Patient 46 is the one who was hiding inside the Mega Pizza Plex and not Gregory.
We see two confirmed hideouts of Vanny in the Fazer Blast and Underground. Also the therapist in the Retro CD’s mentions Vanny/46 being seen there by the techs.
46 is not Gregory because she has different personality and goals.
